Are there any programs such as Geiss or Milkdrop which work with shutter glasses? RabidHamster's R4 has some scenes that look AMAZING in 3D but the program crashes after a while.

Try the 3D Winamp and Media player plugins like Wild Tangent. With NVIDIA 3D Stereo driver you can see these in 3D Stereo.
